A strike/termination goes against the user, not the channel. Therefore, everything depends on whether YouTube links the channels together. For example, I got a strike on my personal channel once and it did carry over to my work channel (on a separate email) because both channels had the same back-up email. Therefore, I had one copyright strike on both channels. If the two channels are linked in such a way, a total of three strikes anywhere pushes you into termination territory. Both channels would get terminated. If the two channels are not linked, three strikes on one channel would take down that channel only. However, since a termination is against the user, if YouTube ever links the existing channel to the suspended channel, then that channel would end up getting suspended as well.
